The entire human genome is composed of viral DNA reflecting an evolutionary descent as suggested by J.B.S.Haldane and Felix D'Herelle over a century ago, and the insertion of multiple retroviral inserts over millions of years of co-existence, that are likely responsible for evolutionary jumps. These sequences are contiguous gapped segments, resulting in the translation, to protein, of millions of contiguous amino acid stretches 5-12 amino acids long (Vatches). These are homologous to proteins expressed by today's viruses and other pathogens. Viral infection will therefore interfere with host protein networks, and antibodies to the virus may also target the human homologous proteins leading to immune-related protein knockdown, and in some cases autoimmune destruction of the cells containing the human counterpart. This scenario is relevant to most, if not all, human diseases.

The results below are the raw BLAST data from various queries between viral or bacterial genes, proteins , genomes or proteomes with their human equivalents. So far only a few viruses have been examined. The prediction of millions of viral inserts within the human genome is based on the 2480 viral genomes so far sequenced in the NCBI database and also on 22848 viral strains These represent but a small fraction of the strains involved. Each viral replication within each infected individual worldwide will also generate novel viral genomic DNA. The files appended here represent more than 2 million alignments and many more short homologous segments within these alignments.

Note: The Blasts returned were filtered as described in the table. Note that the BLAST results returned are subject to a cut-off value of 20,000 alignments which was generally exceeded. Usually a different set of results, as equally impressive and numerous can be returned using a different filter. For example compare the divers hits to Herpes simplex.filtered with various queries.

Vatches can easily be found by searching the phrase "identities = 7/7" or 6/6 , or 8/10 etc within the BLAST files: Those reported below are the isolated vatches and do not include those within larger sequences which have to be eyeballed individually. Genes can be found by searching for the phrase "Gene id"

Scrutiny of these files suggests several basic rules for pathogenetic diseases as discussed, and exemplified at greater length in these papers.

  1. Pathogens are implicated as risk factors in most diseases Click on this logo for each disease
  2. Viruses and other pathogens are implicated in many diseases. Click on this logo for each pathogen
  3. The pathogens implicated in the disease express proteins that are homologous to the disease related proteins (susceptibility gene products and others)
  4. The sites of genome insertion of the viruses implicated in disease correspond to the locations of the susceptibility genes in the disease (see tag clouds)
  5. All of these diseases have an autoimmune component. Click on this logo for each disease
  6. The autoantigens observed in the disease are homologous to the immunogenic proteins of the pathogens implicated in the disease (see tag clouds).
  7. All viruses cause autoimmune problems (and some vaccines) Click on this logo for each virus
  8. Pathogens cause disease by mimicry of disease related proteins, acting as dummy ligands, decoy receptors, false enzymes etc, and interfering with the interactome of their human counterparts.:
  9. Antibodies to the pathogen will target the homologous human proteins, acting as protein knockout, recreating the effects of gene knockouts, but on a massive scale.
  10. If a full-blown immune response is mounted, autoimmunity will result in destruction of the cells containing the human homologue
  11. Even if the pathogen is eliminated by the immune system, an immune response will be sustained by continued encounter with human counterparts of the viral antigen (explaining the lack of XMRV viral DNA in, for example, chronic fatigue syndrome).
  12. In these pathogenetic diseases, our genomes, mutations and polymorphisms dictate which vatches we possess, and from birth, select the viruses we match and the diseases we might develop
  13. Whole genome sequencing at birth, and pathogen matching, could predict these diseases and enable prevention.
  14. Most diseases are pathogenetic: Most are preventable via vaccination , pathogen detection and elimination and most are curable by immunosuppression, antibody adsorption or other related therapies.

    In some cases, a gene labelled as unknown in the BLAST files turned out to be APP or CR1,or NRG1 etc, and some of these errors have been rectified for the most important genes
